A level 30 Rayquaza has about the same DPS as a level 40 Dragonite. So it's not hard for a Rayquaza to beat a level 30 Dragonite. Edit: a level 30 Dragonite deals 87 damage per Outrage to Mewtwo. Rayquaza reaches that at level 26.

M Mewtwo Y is barely worth the Mega stone compared to simply giving non Mega Mewtwo a Life Orb while M Mewtwo X has awkward typing and movepool. The stat spread is bad as well with it investing most of its 100 bonus points into attack.

If you pitted Rayquaza against Mewtwo you could easily beat it with focus sash and outrage/v-create/Draco meteor/etc. also, extremespeed with or without choice band. Crunch is there as well. Rayquaza wins. Blah blah two deoxys and rayquaza still had it blah blah Rayquaza for the win.

This would turn the fight into more of a free for all that could go any direction. Since Rayquaza can also survive in the upper atmosphere however, Mewtwo is unlikely to win either way. I give it to Arceus 7/10.
